You see, there's no way to detect the keyboard shortcuts that each program uses. So, this would have to be configured by someone on a per-program basis.

Too true. For system hotkeys, though, there are programs to help, e.g.
ShortCutsMan (freeware) by Nir Sofer. It lists shortcuts and their hotkeys, where they exist.
Another approach might be worth trying zridling's former favourite
HotKeyz, but there's the same problem, it can't control hotkeys that programs define for themselves.
