Bluetack, the next section, is simply one example .. quite hefty with the software that comes with, maybe too complex and hefty. MVPS and HPGuru are others, and may get their own listing.  Also you may decide to work this through an Untangle or Spiceworks or appliance method, if applicable.  The theory is that prevention is far superior to treatment. The problem is that the cat-and-mouse game with the malware guys is quite complex, and hosts files were more designed for blocking ad servers than malware-contents.

And the DonationCoder software is a bit of a hybrid in terms of this list.  A low-cost commercial license is expected (appreciated, required) on a real corporate-enterprise biz usage, yet the home user and light small business this is optional.  So if we work in a medium-larger company, we can install a few programs where we work for our use, and then if it expands to new usage by others, request the site or multi-license.

Though we don't make too big a deal about it, the official DonationCoder policy about commercial business uses is described here:

It basically says:

Thanks Steven for a very thorough list.  I tried the SimpleSysInfo and found it was easy to use.  It also gives more info than Belarc Advisor and it's portable. 

This one definitely is a keeper!

Has U3 portable app version, can print, make text or HTML or send email. May be a nice alternative for those used to the simplicity of using Belarc.

Here's a rootkit program that really works well.
The only one out of many that fixed the problem I had.
As usual, be sure you don't remove something you shouldn't.
If you have a good idea of what you are looking for, this will find it.

Sophos is business class software.

Not an online tool, but worth mention.
Works on Windows 7 quite nicely.

@powah - Could you be more specific? What type of apps did you have in mind?

Also mention what operating system(s) you're willing to work on. I mention this because the number of good quality Windows apps licensed "free for commercial use"is steadily shrinking each year.

www.techsupportalert.com probably has the largest curated list of free apps going. You would need to look at the EULAs just to be sure, but most software listed by TechSupportAlert is (or used to be) free for biz use.
