FYI http://www.bitsdujour.com/software/allmynotes-organizer/
I've not used the app, but it looks promising... I expect it will be offered in the next day or two.
kalos:
ability to view/edit doc/pdf/xls/txt/jpg/etc inside the program (in a pane)
ability to flageach entry in the tree, via tickbox, coloring, etc
ability to save inserted files
are all must

view/edit *all* those filetypes "inside" the programme - I doubt that exists.
-tomos (May 23, 2012, 08:23 PM)

but programs like Universal Viewer can open all that kind of files inside a pane

okay, I can accept lack of ability to edit :/
but I need to view the files in pane
and to mark the nodes (treeview entries) with a status (completed, filled, empty, etc)

I would have thought that there's a lot of outliners there that can do that. Have you done a search on dc for pims/outliners?
InfoQube is incredibly flexible (which can make it challenging to learn). It's easy to try out as it's portable -but-
* it might be a lot more than what you actually need
* *some* people are having problems with the viewer at the moment (FWIW I'm having the same problems with XYplorer which also uses IE in it's viewer pane)
* it is in beta
these might interest you:
What are some one-of-a-kind outlining tools? (Quora, includes a very good description of InfoQube)
web outliners (free)
but
what you're loking for is not rocket science, so what you need is not really a "one of a kind" :-\
