(AutoHotkey and Macro Express used all the time, but I consider those indispensable Utilities, not Applications.  Applications are where the actual work gets done, Utilities make it all workable and civilized.)

Total Uninstaller (what can I say, I like to try new software)
Where Is It? (cataloging software)
NoteZilla (sticky notes)
Check & Get (monitoring website changes)
SyncBackSE (copying/synchronizing files/directories)

Surely, the most used application for me would be a web browser (IE8, in my case) and some background applications (NOD32, Jetico Firewall, TrueCrypt). But other than these, the applications that I use most are:
